When i add 500 to the Min Qty in an assembly, i am not seeing that assembly appear in the shortage report.
Is this the way it should work?

It would only appear in a shortage report if the was actually a demand. For example if you create and allocate a work order to build an assembly then components within that assembly would appear in shortage reports.
Try looking in the other report "All Below Minimum"
